First off sort out the problem with the battery.
Go to the App Store and open the El Capitan page there. Then you must click on the ‘Download; button on the El Capitan Page. The installer will open automatically after finishing the download process. Before upgrading to the latest Mac OS X, it is often useful to install Mac OS X on an external hard drive for testing. Next confirm whether your Mac is running 10.6 which is Snow Leopard or 10.9 which is Mavericks.
If it is 10.6 Snow Leopard make sure it is fully updated to 10.6.8, use the App Store for that, if it is 10.9 Mavericks make sure it is fully updated to 10.9.5. Click on the Apple top left of your screen then click on About This Mac to see info about your Mac.
Whichever OS you are actually running open Disk Utility from the Utilities folder in your Applications folder and run Verify/ First Aid on your disk to check for errors. If errors are found then you will need to boot to your Recovery Drive, this will have been installed along with Mavericks, About macOS Recovery - Apple Support then use Disk Utility from there. If you are on Snow Leopard you will need the original install DVD so you can boot from it and open Disk Utility from there. El Capitan was only ever available as a free download direct from Apple, if you are buying it or any 'recovery' DVD you are being ripped off.
The OS X El Capitan installer application must be on the Mac and in the /Applications/ folder, download OS X El Capitan here if you haven’t done so yet (yes. You can re-download it) Presumably you have already made the USB flash drive into a Mac compatible format with Disk Utility, if not you can follow the directions here to format a drive. Some other things that might be of use to you are to reset the NVRAM, reset the SMC, boot to Safe Mode. You could also try installing El Capitan in Safe Mode.

I've been looking for El Capitan for weeks and today I finally managed to get it.
The Appstore no longer has OS X El Capitan available to download.

The Appstore only has updates but not the original OS. So If you did not download El Capitan before it was removed from the App Store then you will not be able to get it from the Appstore anymore. You can now only download it via alternative sources, Just make sure they are trusted sources though. Hence I recommended the link above.

@katemor Its not true that App Store no longer has El Capitan as download. It does not have it as download, if your Apple-ID has never registered a machine with El Capitan. Otherwise they are still there.
